Re: Rice results updates

I posted this on the board, but it didn't get any attention...

Insect-Resistant Genetically Modified Rice in China: From Research to Commercialization

As a result of GRiSP’s contributions to increased supplies and reduced rice prices, at least 60 million undernourished people can afford to reach caloric sufficiency, thus reducing hunger by more than 12% in target regions. A significant proportion of world rice production will better meet local food preferences. Nutritional enhancement will save millions of disability-adjusted life years, formerly lost because of vitamin A, iron, and zinc micronutrient deficiencies.

I don't know the relationship to this project, maybe they are trying to do the same thing with a different method, or a different thing.

"The Nutritious Rice for the World project, in which IRRI participates, aims to predict the structure of proteins of major strains of rice."

Re: Rice results updates

Sorry about not updating for so long.

The lab has received some funding and I am now working full-time on NRW rather than in my spare time. I am very happy to be back in Seattle.

We are about to receive some new CPU/GPU servers to analyze the data and there should be something soon. We are also applying for funds to really upgrade our cluster in anticipation of the 1000 plant proteome (1KP) project.

To make things clear, the GPUs are being used to analyze the data internally. We do have a GPU-aware protein folding client as well. If World Community Grid is ready to go with GPUs we are ready to utilize GPUs in the 1KP project. If not, we can proceed using CPUs with fewer candidate structures per sequence.

Thanks for you patience. I will be updating this thread much more regularly as we get results.

NRFW predicts the structures of rice proteins.

These structures can be compared with proteins with known function. Similarity in structure implies similariy of function. Similarity of sequence to proteins of known function also implies similarity of function to those proteins. Unfortunately with rice, most sequences are dissimilar to anything that has been studied. However combining both structural and sequence similarity information allows us to assign the function of a rice protein/gene more accurately.

Geneticists/breeders use that information to develop better strains of rice as in the projects that you mentioned. So these are not competing projects but projects that can use the information in NRFW.

IRRI is also helping us focus on examining proteins/genes that they believe are most interesting for their work.

I really hope that WCG will jump on the bandwagon to experiment GPU crunching with your project. I would be delighted to put my GPU power on this project.

I have around 12 Teraflops of GPU power (mainly Nvidia Fermi boards) that could be made available for this project if it comes. peace

Re: Rice results updates

If it's not possible to do GPU crunching on WCG because of the lack of capable participants that would make it worth it, maybe that part of the project could be run on GPUGRID?

541,044 Members with 1,695,778 devices (today's numbers) do you call a lack of participants??

I'd love it to contribute my 3 Fermi-Cards for this project.

Re: Rice results updates

Let's stick to what the official, authoritative, channels have to say about,

"If it's not possible to do GPU crunching on WCG because of the lack of capable participants that would make it worth it, ... "

which per llhung is like "when WCG is ready". :D

Probably 1000's of crunchers at WCG co-crunch on GPU utilizing grids. In the cross-comparison I see 1589 that volunteer both at WCG+GPUGrid for starters: http://boinc.netsoft-online.com/e107_plugins/boinc/get_cpcs.php

I out myelf as one of those 1589.

Thanks for the useful link, Sek! Didn't know it yet.

Re: Rice results updates

Hello WCG

Attention: lhhung
Reference: lhhung [Jan 27, 2011 8:33:40 AM] post

Greetings

Congratulations about the lab receiving some funding and you working full-time on NRW.

As all indications (in GPU-related discussions) in the WGC forum paint a bleak prospect for GPU-based projects running in WCG, please concentrate your development efforts only on CPU-based versions of the NRW project.

Good day

Also, WCG does not have to run google adds, ask for money and hardware donations to keep running. Big Blue has deep pockets, they are here for the loooong haul.
This is one very important item that draws projects to this site opposed to others.
The work will get done regardless of the hardware it's run on. No reason to make a big deal over this.
