Dear all,

We arrived to the launch of HCMD2. The World Community Grid team estimates that the projectwill start in mid-April, 2009. We ultimated everything from our side, MAXDo is in the hands of WCG and the work units are on their way.

HCMD2 will study cross docking of 2246 human protein structures. In total we shall dock 2 466 753 pairs of proteins among the 2246x2246 possible
ones. This means that 913 627 781 945 docking initial positions should be computed by a full cross-docking. By using JET (which predicts protein-protein interfaces), we can reduce the docking space of 87%, that is we shall have only 118 771 611 652 conformations to be analyzed by MAXDo. This makes the computation feasible on WCG! THANKS to you!!

The set of proteins we shall dock contains all proteins known to have a role in muscular dystrophy (MD). In the set, the vast majority of other proteins are potential targets of the MD subset and in the project we shall evaluate the potential interactions between them.

Chers tous,

Nous sommes arrivés au moment du lancement de la deuxième phase du projet Help Cure Muscular Dystrophy (HCMD2). La World Community Grid (WCG) estime que le projet débutera mi-avril 2009. Nous avons, de notre côté, terminé tout ce que l'on souhaitait et MAXDo est dans les mains de la WCG. Les unités de calcul seront délivrées très bientôt.

HCMD2 étudiera, par cross docking, 2246 structures protéiques chez l'homme. Au total, nous avons à "docker" 2246x2246 interactions possibles. Cela signifie que 913 627 781 945 positions initiales de docking devraient être calculées par un cross-docking complet. Avec JET (qui prédit les interfaces protéine-protéine), nous allons réduire l'espace de docking de 87%, c'est-à-dire que MAXDo aura seulement 118 771 611 652 conformations à analyser. Cela rend le calcul faisable sur la WCG! Nous vous remercions par avance pour le temps de calcul que vos machines lui dédieront!!

L'ensemble des 2246 protéines qui seront dockées contient toutes les protéines connues pour jouer un rôle dans les maladies neuromusculaires (MN). Dans l'ensemble complet, la vaste majorité des autres protéines sont des cibles potentielles de l'ensemble des MN et, dans le projet, nous allons évaluer les interactions potentielles entre elles.

Additionally, I would like to dare and suggest HCMD2 team consider the adoption of new technologies of compuation for the next phases of this project, like GPU/CUDA which could improve and speed up a lot of your results for you.

Just check it with NVIDIA company team to help you on this way (and obviously need be aligned with WCG team before, once until now don't have in WCG any GPU/CUDA active project, but under BOINC plattaform there are three ones: EISTEIN, SETI and GPU.GRID):

It's a good suggestions to use "new technology", but - and please don't get me wrong - please read the information in Alessandras link. The HCMD2 team has a new approach and use "new technology", which although not CUDA reduces the doking of a pair of protein to 3% of the time that was used in phase 1 shock .
here is the quote to the part:
We also worked on a faster, more efficient version of MAXDo. This new version takes into account the information produced by the JET program concerning the location of protein interfaces, so that we now need to test only around 15% of the starting positions for docking that we previously studied with MAXDo (see Fig. 3). Combined with other improvements made to MAXDo, the docking of a protein pair should take only 3% of the computation time that was necessary during Phase1.

Sounds good, doesn't it?

The new software technology is great to say the least, but I think GIBA was refering to the use of the hardware technology that CUDA is unlocking.
