Re: Welcome to Mapping Cancer Markers

We are constantly asked to join MCM, but I have been processing MCM for a couple of weeks, and I only get 1 or 2 units a day to process.

Why is that?

Re: Welcome to Mapping Cancer Markers

hi jack - check your device profiles to see the #1 of WUs allowed for MCM.

~and you might want to change your username, unless you are okay with your email address being public.

Nobody knows since you won't provide any information.

Re: Welcome to Mapping Cancer Markers

Hello vepaul,
we are willing to help you with your blocked WU,
but what does "blocked" mean?

Is the WU 100% completed and does not upload?

Please, just as entity, describe in a more detailed way, what the problem is about.

There are some very expirienced crunchers here on this forum, I am quite sure that someone will be able to help you.

Just give good addtional info, please.

Greetings
MS

Re: Welcome to Mapping Cancer Markers

Yesterday was the first time since June 2020 that MCM returned over 1 million results.

Re: Welcome to Mapping Cancer Markers

Hello,
may I ask which prgramme Mapping Cancer Marcers actually uses?

Searched here
http://www.cs.utoronto.ca/~juris/MCM.htm

and found on this page in Toronto
the Link tools http://www.cs.utoronto.ca/~juris/tools.html

But this page presents not only one tool, but many.

So, which of those tools (pathDIP, GSOAP, FpClass......) are we really running
if we support Mapping Cancer Marcers. Are we doing a search in a database, are
we comparing the contents of two different databases to each other?

Thank you for any explanation.
Greetings
MS

Re: Welcome to Mapping Cancer Markers

Martin,

I don't know the name of the MCM software but I think it was created by the MCM team.
The tools you linked to are, as far as I know, tools that the MCM team has developed to analyse their data.

Re: Welcome to Mapping Cancer Markers

Hello Falconet,
thanks for your kind reply.

The reason I asked is, that I wanted to try to compare MCM to the COVID project,
I wanted to find out whether the projects are very different from each other,

If I new more, I could - maybe - estitmate, whether the process of making COVID able for GPU can serve as a blueprint for making MCM GPU ready, too.

To give this post more content:

Here are the best links about making the Covid Project ready for GPU I could find:

https://pubs.acs.org/doi/full/10.1021/acs.jctc.0c01006
https://github.com/ccsb-scripps/AutoDock-GPU#readme

The Topic MCM and GPU has already been discussed back in 2013 here
https://www.worldcommunitygrid.org/forums/wcg/viewthread_thread,35791

It seems to me, that MCM is a large project that might be expanded to many
sorts of cancers. So, GPU support might be worth the effort.
Kind greetings
MS

Re: Welcome to Mapping Cancer Markers

I don't know whether or not the MCM app is suitable for GPU processing but it does not have anything to do with what AutoDock does. They are completely different applications.

AutoDock is a molecular docking software that attempts to dock a molecule to a protein target.

MCM works by looking for common gene patterns and signatures, so called biomarkers, in the hopes of improving cancer diagnostics and allowing more precise and accurate choices of treatment. We're not looking for a cure or a new treatment but a way to make better choices, to customize treatment for individual people. That's my understanding, anyway.

It would certainly be nice to know if anyone over at the research or tech team has looked at whether the code could be ported. I'm assuming someone probably has done so, if only out of sheer curiosity, and maybe they judged it wasn't worth the effort. I speculate, of course.
