Re: Questions about science and technology for OpenPandemics (launch TBA)

Hi everyone,

More answers to some more great questions:

About how long until launch? Days? Months?

We don't have an estimate for a launch date yet, but assuming all proceeds well, within a matter of weeks and not months. As promised, we'll update the volunteers throughout the onboarding process.

Will IBM/whoever do a large publicity/press release

IBM already issued a press release earlier this week and we'll continue to look for ways to get the word out about this project.

What are the timeframes for milestones and how many Phases?

The focus right now is on the initial phase of the project, which will focus on drug docking for COVID-19. As we get further into sizing the effort (number of protein targets, number of compounds to dock, average runtime per work unit, rate at which volunteers are crunching for the project), we'll have a better idea of how long this initial phase will last. The scope of additional phases has not yet been defined and would likely depend on whether additional protein targets are identified for COVID-19, whether scientists will need to address a new infectious disease outbreak, etc.

Is IBM planning on donating any computing power to this project to keep it a little competitive?

IBM funds World Community Grid (the team that's dedicated to the program, our infrastructure, additional resources we pull in from the rest of IBM for scientific expertise, security reviews, communications & outreach, etc). We also engage thousands of IBMers who collectively make IBM the top team for runtime contribution.

Just from reading some of the responses, it sounds to me like the only thing likely to be running on the grid would be the AutoDock 4 work. The Open Source tool development would happen on the backend (Scripps) on the data that was returned from WCG and maybe tools to generate work units, also done at Scripps. Is that idea valid?

Yes, the tools would be running on the Scripps side to streamline pre and post data processing and would then be made publicly available for other scientists to use. Whether there's potential to then integrate such tools into World Community Grid is not yet something we've explored.

Finally, regarding the questions about Summit: we're certainly keen to learn more about the various ways research groups are leveraging Summit for COVID-19 drug discovery work and how that may align with OpenPandemics. How the computing power that World Community Grid volunteers will be donating to COVID-19 compares to the computing power being provided by Summit will depend on how many volunteers join the effort.

Many thanks,
Juan

Re: Questions about science and technology for OpenPandemics (launch TBA)

Greetings,

Since we got the go ahead for the project I have been working with Keith on estimating the characteristics of this project in terms of how it is going to impact the system from the perspective of bandwidth, storage, cpu and other capacity factors. Fortunately, this project appears to be very favorable to volunteer computing and the ratio of cpu time/file size is very high (in fact our early estimates suggest that 5000 years of cpu time/day for the OpenPandemics project will use less bandwidth and storage than 15 years of cpu time/day for the African Rainfall Project). However, storage and bandwidth are only two of the factors we need to estimate.

We are assuming that we are going to see some explosive growth in the number of users and devices contributing to World Community Grid. I am putting together a plan that will be finalized today or Monday that will detail the steps we need to do before launch to accommodate that growth. We will be implementing this plan before launch and will be prepared for recording breaking participation (we have been watching the experiences of Rosetta@Home and Folding@Home to help us gauge what to expect).

Thanks for asking the question and we will be doing our best to be prepared.

- Kevin

Re: Questions about science and technology for OpenPandemics (launch TBA)

Should we be expecting betas to start flowing shortly?

Re: Questions about science and technology for OpenPandemics (launch TBA)

1. Will the ZINC database be used for the docking experiments, and if so, how many compounds are planned to be screened?

2. What are the protein target(s) on the SARS-CoV-2 virus?

About AutoDock. The current public version is 4.2.6 which is several years old.
Is that the version we'll be running or is there some updated, improved version (science and performance) that comes out of beta for this project?

Re: Questions about science and technology for OpenPandemics (launch TBA)

Is this study similar in science and method to a prior study of viral influenza?

Re: Questions about science and technology for OpenPandemics (launch TBA)

Will the OpenPandemics project results get shared open with scientists world wide or will it be America first principle?
