What's next in HPF2?

Now that we have crunched through roughly 2/3 of the RICE experiment in HPF2, I am curious what will be the next step. In Sekerob's charts there is an end date for HPF2, so does that mean that there is a well-known, finite number of experiments still to be done in the project?

Not HPF2, Not FAAH have an infinite or finite number of experiments for all I know. It's where the scientists are led by the current experiments and what else is learned in their field of research. The dates anyway are fluid and if reaching to the end of the gannt, not showing the full project duration i.e. the scale was cut off.

Thank you sir for asking this question. I have always focused on processing HPF2 because it's differentiated on many experiments and I'm also on the opinion that basic research into biology which HPF2 provide us with are more important for cancer research than the HCC.
As I have understood HPF2 will never end. It will continue on and on with new bioinformatics feeded into it. Taking an analogy, the HGP was finished in fifteen years so I have patience processing for HPF2.

I too have been wondering about the same thing. We're on the "nc" series now, and rice only goes up through a partial of "nh".

I'm putting a very rough guestimate that we'll be done with the HPF2 rice folding in 2-3 months, based solely on how quickly we''re going through the "n" series. I've got nc375 now (yes I know they're not entirely linear).

Hey all. I'm updating from my mobile so excuse me if I'm brief. We'll try to put together a status update soon to let you know what we'll be doing with all these rice proteins.

IBM estimates we'll still be crunching Rice towards the end of the year. That isn't necessarily the end of anything in particular, but we'll try to come up with a new cohesive set of experiments (possibly related to the plant protein families we're examining or the extreme environment halophiles we recently screened the database for).

What's great about our project is that we can keep running, keep sampling protein space, and continue to grow the value of our resource. De novo structure prediction using Rosetta is very time consuming and requires the sampling of many possible protein conformations. By folding related proteins from multiple organisms independently we gain the ability to study how evolution affects and is constrained by protein structure and function AND we greatly expand the sample space for improving our de novo predictions. We're studying this now in an effort to improve our genome annotation pipeline. Hopefully, we'll have a paper published soon that can better describe this for everyone.

Given the information provided on your website (see one of the replies above), and the current rate of WUs being processed, this sounds odd to me, to say the least. I would rather expect those few remaining WUs to be sent out by end of April, latest. So maybe there are a lot more in the pipe that you do not show on the website?

You might be correct. We don't currently have anything planned after the 'nh' series, but we better prepare ourselves soon. The grid must be tearing through these work units. It's possible we're getting more grid time than usual. IBM usually looks into these things for us, and I'll ask them to re-evaluate their estimates. Thanks for the heads up; I just discussed a few new experiments with my colleague and we have some exciting ideas.
