confused Question about 3d model tangibility

The 3d structure generated by the project has some lines that intersect and continue through itself (most often those areas resemble the number 4)

What does that mean? Is it an error? or are they so close it just seems like they are connected? Maybe they can be bonded to themselves. I just thought it looked a little weird.

Main point of question: 3d model seems intangible. Is that more important for structure prediction than tangibility? or does intangibility allow for more impossible results?

Just wondering, not trying to put a bad spin on anything.

Molecules don't really look like the pictures you see. The rod and ball visualisation is just a convenient way of seeing how it connects. If you want to know more about how atoms bond, you will have to look it up, because I'm afraid my chemistry is rather rusty.

On the other hand, if the molecule is large, like this, other representations would only show a lumpy mess.
