Then enable SEF! mod_rewrite would only modify your links this way:
example.com/index.php/downloads to example.com/downloads.
If SEF is disabled mod_rewrite does nothing.
And about IE6: The market share of this version is going down. See:

And this will going down more rapidly after Google is droping support for them, I think:

So don't care about IE6. In my opinion more sites should drop support for older version.
