I want users to access their private blockchain accounts through a web based wallet. Like we have coinbase for bitcoin, do we have a web based wallet for multichain?

Not yet but you should be able to adapt any open source bitcoin wallet fairly easily, since MultiChain has full backwards compatibility with the Bitcoin Core APIs.

I've already configured a desktop based bitcoin wallet to work with private blockchains. Now I'm just looking for a way to configure and host a web-based wallet for private blockchains. I don't have any clue how to start. Also I have no idea where and how the private keys of individual users will be stored in case of a web based wallet.
Private keys can be stored in the node, in a separate database, and you can also use client-side encryption. I recommend looking for a web wallet that already works with Bitcoin Core and using it as a starting point.
desktop based bitcoin walled that you used is an open source ? and what is the name of it ?
