The beta test on BOINC for this problem has been completed and it solves the problem. It has just now been released to production as version 5.10.
----------------------------------------The ud version is still being tested and will be released when testing has completed. If you believe that you are experieincing this problem, then you should hit 'reset project' and then 'update project' in the BOINC Manager. The UD version has been tested and updated also. If anyone is still stuck on 0% for a long time on their Genome Comparison work unit, then you can use the task manager to exit the wcgrid_fcg_ssea process early if you wish. Sorry for any inconvenience and thank for your patience. The new version is 1.0.0.8.

I've had a similar problem Device# 444187 , ud_9930995.exe win2000 sp4 I stopped process after 58 hrs. What was the version number of the application? If you were running UD, go into the graphics view and you should see a 1.0.0.x to the right of the "GENOME COMPARISON". What did the x say? This Bug only effects the 1.0.0.7 version. I'm sorry, I don't know. Once I stopped the process, a different app started up, and I didn't think to write that info down.The version would've been whatever downloaded at the time (11-17-2006 ~11:30pm EST).

Thanks for all the info in these posts. I was haveing the same issue, and useing the task manager and ending wcgrid_fcg_ssea worked. I have now downloaded a new item and everything is working.
