The Topic really asks the whole question, but now I'm curious, having been running Rosetta under BOINC for some time.
----------------------------------------Is there any connection between these projects, in terms of the science they are doing? What overlap (if any) is there? I'm a mere layman, and would appreciate some simple insight into this one, especially as I hate duplicating work, re-inventing wheels, and so on. That probably behoves translation for us foreigners who are not in with English idiom.
----------------------------------------HPF2 is production and uses the application to actually generate a principle protein folding knowledge database to include non-human species to discover commonalities. R@H is constantly improving the predictive skills, but you cant apply that in production as else you get a inhomogeneous database of results for the experiment. Currently the scientists are working on a new big one to launch, the Human Microbiome Project. Rosetta does more than develop its software. here is their statement:

By running the Rosetta program on your computer while you don't need it you will help us speed up and extend our research in ways we couldn't possibly attempt without your help. You will also be helping our efforts at designing new proteins to fight diseases such as HIV, Malaria, Cancer, and Alzheimer's (See our Disease Related Research for more information). Please join us in our efforts! Rosetta@home is not for profit." |

Leaving personalities aside and returning to my original post, I was wondering more about the science of these projects - in other words, is there any point in my running both?

Since these guys (Bonneau of HPF2 and Baker of Rosetta) are "close", there wont be duplication of effort if that's a concern. Ignoring that blurp from the Rosetta website, in my first reply to the project website, there is this link explaining more on the differentiation http://homepages.nyu.edu/~rb133/wcg/thread_3921.html in excerpt:
----------------------------------------Conversely, our project, HPF on the WCG, aims to use stable versions of Rosetta to make predictions that can be presented to biologists and biomedical researchers in comprehensive databases with intuitive front ends. HPF on the WCG can be thought of as the production phase of the project, where we produce function annotation for many genomes and then distribute this product to biologists. Due to the large number of proteins we're folding (comprehension is essential) we need a great deal of computer time if we want to make our databases comprehensive and available to biologists.
