is there a way to remove this popup tray bubble?

Reinstall as a service, so you don't need the BOINC Manager to launch the core client. You then can start and exit the BM when you need it, whilst the service continues, if you elect so.

Another solution is to disable all systray popups. In Windows XP, you can easily do this in Tweak UI. In Vista I recommend WinBubble, a Tweak UI replacement. These popups are officially called "balloon tips."

Good question, Sekerob. The answer is yes, but in Windows XP it seems to be somewhat inconsistent.
