Theme first for things like holidays, seasons, birthday, etc.  I also have all my letters in one file and words in another.  The rest is by color, paper in one area & small embellies in a small multi-drawer bin.  I'm still a bit too spread out but getting there!!  Oh and a very few things I have by pack they came in if it's a large multi-colored matching set.

Every january I go organizational crazy..esp with my scrapbook supplies.

I organize my paper by theme..Christmas, baby/kid, other holidays, winter, heritage.  And within each theme it's by color.
With embellishments they are by type.
I keep all of my supplies in my totes since I usually scrap elsewhere at crops and retreats etc.

Have Fun! and don't forget to purge what you don't use!

I just gave my sons a bunch of stickers to decorate their Thank you notes.

The best organization system is what works for you.  I know, I know.  But you have to examine what kind of scrapper you are.  Do you have a dedicated space or are you mobile?  I'm mobile and have to scrap at my dining room table so I keep most of my stuff together as kits and in totes.   Keep your solids seperate from your patterned paper.  Do you scrap by theme or color or manufactuer or paper line?  Maybe that will guide you on how to sort your patterned papper. Keep the tools you use the most the easiest to get to.  I have my most used tools in my mobile tote so I can carry it around with me where I can find a place to scrap.  Memory Makers just came out with an organization issue that has some great tips and suggestions.

It's close, but I do by type, that way I know where all my chipboard is my rubons, sticker letters etc.  It's just easy that way for me.  Especially seeing I don't really have a scrappy room.

Im not sure I can help- I am pretty organised for the most part-even though my space is messy at times things still have a home.
Here is my biggest tip for organising!
1) No matter if your system is one you like or not, be consistant in placing things back to their home-even if its not working. Sometimes the reason we feel our system isnt working for us is because we havent developed a habit of putting things back- then when things are a mess we blame our system instead of lack of consistancy. I know this is always my downfall- remembering to put things back and not leaving them out for days.

If you enter contests- Organise Pattern papers by company.
If you dont ever enter or plan to enter contests; organise your pattern papers with papers and cardstocks that coordinate: Make Mini kits using the 12x12 page protectors.  (I do this with scraps too-that way I use them up)

old clear plastic VHS cases: or you can cover them with pretty papers: I use the VHS cases to organise Embellishments. I label them with my label maker.
You can do scrap ribbons like this too. I also have Mini embellie kits.  For example I coordinate my patriotic embellies together including ribbon scraps. and keep them in old VHS cases.  I do this with bling words.

Templates: Binder
Masking templates: binder
clear Stamps: binder
Rub ons: crop in style sticker binder with 12x12 page protectors for the large sheets of rubs ons. Stickers 12x12 accordian file: not super satisfied with that one. But I do find them pretty easy.
Loose ribbon-Hanging on paper clips over a nail by color families.
paints: 12x12 grid sandwiched together on a ridged piece of molding to make a paint holder.
Lots of plastic mini drawers for my chipboards _by company.
I keep phrases and quote in one drawer.
The bigger plastic drawers The medium size I keep glues, tapes, dots all in seperate drawers and labeled.
little mini tin buckets hung on a peg board hold my pens, scissors, markers etc. I keep a lazy suzan to keep things corraled too.  (the ones for spices)
I found old spice jar/ racks that I crackle painted to match my room and put them by group and color. paper flowers, silks, leather. etc.
I keep jars: old prima jars and tall starbuck cold coffee jars filled with buttons, rhinestones etc.
Old glass cannisters, Like the old fashioned angled ones with wood knobbed lid. Crackle painted and use those to hold sponges or fabric scraps or ribbon scraps.
Larger punches: Old wooden doweled dvd holder. they fit perfectly.
embossing: larger stacking 3 drawer plastic container.
Inks: SU ink carosel. That thing is awesome I have 2. Need one more.
Other smaller emellies I keep those clear stacking round tower embellie organsizer thing I get at walmart. looks like a bunch of peatry dishes that screw together. I have those labeled too.
Old cake pans: I use to corral bottles or other things I like to keep together.
Old cookie sheet: I use for my tiny word magnets.  They can be hung on the wall.

Im not sure if this is what you were getting at but I hope these ideas help.
