I administer a rather large network of
about 150 machines. We have pretty simply
network topology. That consists of flat
tree of routers.

When creating a new graph hierarchical
element I don't think the choise should
be either "This item is a heading" OR
"This Item is a Graph" exclusively.

I think it would be useful to allow both
settings. Why?

Well I would like to be able to open the
subtree for my edge router and see a
traffic graph for each of its interfaces.

Each interface graph though should be a
collapsed subtree as well. When you expand
the collapsed subtree the subtree could
present you with all the traffic graphs
for interfaces on the router connected to
the traffic graph you expanded.

Though I guess I can fake this by alternating
headings with graph items I think the idea
of a graph WITH heading is useful and intuitive.

If I understand you correctly; you want graphs to be able to have children too along with headers or do you want to get rid of headers completely? I have thought about allowing graphs to have children simply because that would need to be the case sometimes. I'll give it a thought though.
