error while updating 0.8.8.b to 1.2.19

Hello. I am updating three old 0.8.8.b servers to 1.2.19. In the first two, there is no error message, everything runs ok during the upgrade process. But when the process is finished, the tree is completely wrecked: all graphs are outside the three, all tress and subtrees are flat and empty.
I could work with the two first servers, I could rearrange everything manually. But the last server has thousands of graphs and trees, so it would be a nightmare.
Is there any way to make sure that the graph trees are preserved?
