If you go to settings --> misc and to the "grouping" tab you can choose how the hosts will appear in the monitor tab. If you choose "tree" they're not shown in the actual trees but they all appear to be in the default tree.

that's not completely right.
the "problem" is, it doesn't use the complete tree, only the last layer.
i.e.
name of root tree == network
+ name of child tree == intranet
--> monitor plug shows devices of intranet in group 'intranet'
--> thats ok
the problem for me:
if you have an additional layer behind 'intranet', i.e. 'special'
--> devices of layer 'intranet' will be shown in group 'intranet', but devicess of group 'special' are not in group 'intranet' & group 'special'. They are only in group 'special'

Mh, here's what I have: several trees, they're not one inside the other, they are all main trees (in order: default tree, firewall, huawei etc.). All the hosts showed in the default tree; then I tried to add a child tree to the default tree with a random host put inside it. The only result is that now I can see my default tree with its correct hosts, but the rest are put in my second tree (firewall), while the child tree is shown, as you said, in an independent group so the tree structure is lost. However the problem remains, because now my "firewall" tree holds hosts that do not belong to it.
i think, your problem depends on all your main trees.
in my opinion, it is only possible to have 1 tree. for me, it make sense.
on this tree you have to add all the childs, where you add other childs or hosts.
if you don't want to use only 1 tree, you can't use tree view in the monitor plugin.
