Use mqsyldump to backup the database, and something like robocopy to backup all dirs and subdirs.
I do the same thing nightly, and it works fine. Had to do a restore a couple of days back, and this proved to do exactly the job.

Graphs are regenerated every time your poller is run, so usually they are not so important. As the previous poster said, the important part is your database. I've written a guide on my site for backing up MySQL automatically using a batch file which might be of some use to you.
