There are a lot of practical difficulties involved besides licensing. The code is under development and open source code development involves adding a complicated administrative / bureucratic layer to the organization. Rosetta Commons ( http://www.rosettacommons.org/ ) is a limited academic group involved with the development of Rosetta (used by HPF2) which tries to gain the advantages of group development while avoiding the complexity of open source development.

Unless you gain the support of a number of dedicated, capable software engineers, opening up the code tends to gum up the works. There are a number of practical examples in the last few years.
