I would like to ask if HPF2 will fold higher resolution models of all the proteins which are found to play a role in disease from HPF1. My question really is what type of proteins will HPF2 fold, will it be only the ones that are disease related.

Hi thom217,
Since HPF2 will be much more time-consuming per protein than HPF, Dr. Bonneau will have to justify what he includes in the study. It will be interesting (entertaining) to see how many ways he will justify various families of proteins - if any reasons become public, that is. We can hope! mycrofth |

excuse for not answering this fndemntl question earlier:
good question ... i thought i had put that up... in any case i detail this in the proposal i sent to IBM and remembering writing that I mistakenly thought i had comunicated it all via the forum. actual answer: 2 seperate biomedical focuses of hpf2 : 1) malaria + human secreted proteins AND 2) cancer biomarkers The second phase (HPF2) would take important proteins with interesting novel predictions from HPF1 and refine those predicted structures (with something we call all-atom mode) to a higher level of resolution/accuracy (HPF1 == fold resolution, broad fold-function survey; HPF2 == higher res for more detailed conclusions). I’ll talk more about this next month. We will focus in this second stage on malaria and human proteins that are predicted to be secreted proteins. These proteins are central to our understanding of Host-Pathogen interaction. We will also go after cancer biomarkers (proteins that are over-expressed in tissues or tumors of cancer patients) identified as part of several ongoing studies at the ISB. is this the correct amount of detail? |

, since cancer and malaria are only two diseases out of many. |
