You WILL have to merge the two pc's IF Boinc allows you to do it, that is not automatically done.

Where's the merge button? Is it on the WCG site or in the manager? Didn't think this was possible with WCG devices?

Re: changing a computers name

WCG doesn't merge PC's like other projects do. So yes, reinstalling the PC without backing up the BOINC data directory will make your account "look" like you have multiple PC's installed, but it wont effect anything. This should only matter anyways if you want stats based on all the work the PC has done. Otherwise, it doesn't matter.

Edit: However, just changing the name within Windows will automatically update on the WCG website when BOINC checks back in after a reboot.

Re: changing a computers name

Name changing of the computer is transparent and instant, the moment the host transmits the new name (Windows requires a boot). Internally and also printed in your client startup message log is a device ID number. That's what's used as part of the recognition process. (See Start Here FAQ for further details).
