Re: HPF2 Update - January 2011

col323,

Thought we were still on the Microbiome experiment, then lacking an update combined with the present forced slowing of HPF2 due shortage of tasks, thought that segment was now nearing the end. Don't crunch HPF2 here, so what are typical batches these days and do they correlate to past experiments, extended or not finished?

cheers

Re: HPF2 Update - January 2011

SekeRob, as explained in the link right at the top of this particular thread, the batches 'oa' to 'ok' have been defined, but nothing since. Now. we're on batch 'os'...

Quote from the above link
As of late January, we have completed pre-analysis on the last of the data that we will be working on from the HMP (for now), and have dropped it off to be picked up by the grid (see codes 'oh' - 'ok' in the following table).

We are now looking into new organisms - such as the malaria parasite Plasmodium Yoelii Yoelii (a model rodent malaria important for understanding the function of human malaria) - to analyze and send to the grid.

So, I'm assuming we've been processing these new organisms - and have been for some time...

Yes, I read that, the question was; what batches were being computed at present? Thanks for filling in that gap for me and others.

Re: HPF2 Update - January 2011

Hi Everyone,

I just took a look through this thread, and it looks like you guys are hankering for an update (which makes sense - apologies for the gap in time!).

I'm going to write a full status update in the next week (I'll put it up here), but in the meantime, here's what we're doing in brief:

The human microbiome project processing was finished with batch 'ok', and from there we moved on to some malaria data - Plasmodium Yoelii Yoelii, a model rodent malaria, made up batches 'ol' through 'op' (there's a bit more info on PYY in the january update, near the end).

After malaria, while we work out our post-processing analyses, we moved on to Archaea, which make up the third domain of life (the other two being bacteria and eukaryotes). I'll write more about this in the status update.

Batches 'oq' through 'ow' are composed of proteins from archaea Haloferax and Haloarcula.

We'll be moving on shortly from the Archaea (which are pretty cool and important), to improving our analyses of Mouse and Human data to do advanced human protein function prediction based on the structures returned from the WCG.

So, that's a mouthful, but it'll be more of a mouthful in the status update.. Thanks for grinding!

Hello Duncan

You posted this on 10 August. Did I miss the detailed update somewhere?

I am crunching ow 7xx batches, which I would expect means we have nearly completed these Archaea compounds. Am I correct?

Hello Warped@RSA,
The HPF2 (Bonneau Lab) website is currently down with a 404 Error. I don't know when that happened, but you can keep checking using the URLs at https://secure.worldcommunitygrid.org/research/hpf2/overview.do

Re: HPF2 Update - January 2011

Would have expected for this to make it into the WCG Research accomplishments list https://files.nyu.edu/rb133/public/structure.html going to
http://genome.cshlp.org/content/early/2011/08/05/gr.121475.111.abstract
unless that's hidden behind the Jan.31,2011 item. Accepted July 28.2011.
