Is there some way for me to control some of the BOINC agent settings from a central machine? In particular the HTTP proxy settings. All of my machines run behind a firewall and it's a little tedious to change the password on all of them everytime it needs to change. A central management application would be very helpful.

I'm afraid the proxy settings are the one setting that can't easily be managed remotely.
However, with a little effort, you can script it using boinccmd: http://boinc.berkeley.edu/wiki/Boinccmd_tool |
