Help Cure Muscular Dystrophy Update on March 19, 2008

Dear all,

Thought to drop a note to explain at what point we are with the HCMD project. In short we have cumulated some delay (this happens very often with research!) but i can ensure you that we have made some really good progress with JET (the program we are developing for the detection of protein interfaces) which will be coupled with MaxDO (the docking program running on WCG) to reduce the computation time when running on a large database of proteins. Right now we are optimizing JET efficiency by integrating extra information.

To give you a more precise insight, the program detects properly interaction sites (as expected around the 40% of a site) based on conservation of amino-acids. The program, at the moment, reached the best performance over existing approaches in the literature. Physical-chemical properties of amino-acids could in principle improve site prediction and bring up the coverage to 50-60% for instance. In some cases, the percentage could be even bigger. This would make MaxDO to behave better and for all this, we believe a delay is much justified.

We are really speeding up to make all possible improvements fast and the delay that we propose is not indefinite! Just a couple of months more. We shall inform you with another post as soon as we are ready to deliver MaxDO to WCG.

J'ai pensé qu'il était nécessaire de faire un point sur l'avancement du projet HCMD. Pour faire court, nous avons accumulé du retard (ce qui arrive souvent en recherche) sur le développement de JET (le programme permettant la détection des sites d'interaction des protéines) qui devra ensuite être couplé avec MaxDO (le programme de docking qui doit être lancé sur la grille) afin de réduire les temps de calcul pour le lancement sur un grand nombre de protéines (environ 4000). Néanmoins, je peux vous assurer que nous faisons de réels progrès dans l'optimisation de JET par l'intégration d'informations biologiques supplémentaires.

Pour vous donner une idée plus précise, JET détecte correctement les sites d'interaction (comme attendu autour de 40 % d'un site) en se basant sur la conservation des acides aminés. Le programme obtient la meilleure performance par rapport aux approches existantes qui utilisent la conservation des acides aminés. Néanmoins, l'ajout d'information concernant les propriétés physico-chimiques des acides aminés peu en principe amener à une détection de 50-60% d'un site d'interaction. Dans certain cas ce pourcentage peu même être plus élevé. L'ajout de ces nouvelles informations pourra améliorer le comportement de MaxDO et nous pensons que ceci justifie le délai supplémentaire.

Nous nous dépêchons afin de réaliser toutes les améliorations rapidement dans un temps qui n'est absolument pas indéfini !!! Moins que deux mois de plus. Nous vous informerons avec un nouveau post dès que nous serons prêt à délivrer MaxDO au WCG.

Thank you for this encouraging update.
Although we are impatient to start again crunching for our project, we all are aware how hard your team is working for developing a reliable and efficient approach. Some difficulties experienced in the last time by other projects show us how important are optimization and "reliabilisation" works.
The additional time invested in the elaboration of a better design and for more accurate testing is very often leveraged later by the community computing more efficient WUs.
We all wish you and your team a lot of success.

Bien que nous soyons impatients de reprendre le travail pour notre projet, nous avons tous conscience que votre équipe travaille avec acharnement au développement d'une approche fiable et efficace. Les difficultés rencontrées dernièrement avec certains projets nous montrent combien les tâches d'optimisation et de fiabilisation sont importantes.
Le temps supplémentaire investi pour élaborer un meilleur design et pour améliorer la précision des tests est très souvent largement rentabilisé par la suite lorsque la communauté est en mesure de traiter des WUs fiables et efficaces.

I'm the father of a child affected by DMD, my son is only 14 month old and I really hope that HCMD project will start again as soon as possible.

Hi,

The plan was for the project to resume before the August French holiday season, but word came back that the code delivery will be delayed about 2 months. WCG needs quite a bit of time to package, test, get approval from security, beta etc before things can go into production. Fear thus that September/October is more probable. It's though better to do things thorough.

We'll keep all posted should we get an update.

We really hope that the the work of our computers could finally defeat this one and other terrible disease. Please keep me informed about the hcmd project. I really need to belive that there will be a future for my little son.

Hi Alessandra,
when I put my eyes in Daniele picture, a smile little son of Fabama, I really hope and pray a lot for you and yours coleagues get speed up your work and restart the project in WCG again asap...

Fabama send us a lot of motivation to put focus on this project, and from my side I will set up some of my machines exclusively dedicated to chush just HCMD project work units when became available again.

Additionally, when HCMD will be available again, as capitain of BRAZIL@GRID TEAM with 127 colaborators until now, I will send a message to engage all to dedicate the most of time to help HCMD project new phase. Hope that is happen soon !

I really wish success for HCMD project scientists.

Hang in there fabama.

Yesterday stumbled on a technical paper on Phase I of the project: http://lara.inist.fr/bitstream/2332/1341/1/RR2007-49.pdf

The volunteer distributed computing from this report reads as a success, so we are all looking forward the kick it forward in the next phase.

Meantime, spread the word wherever we can, so when we start again on MD there will be even more volunteers. Certainly with it running on BOINC and not on UD, the capacity will be much greater. Recently knreed posted that the BOINC platform is 3 times more efficient than the UD system, mainly due the enormous reduction in redundancy.
